Why do you think the belief system at Shakespeare's time changed with the Puritans?
The anti-Catholic sentiment in England increased after the English victory over the Spanish Armada. This led to fears that a Catholic monarch would ascend the English throne, and Puritanism was an ultra-Protestant reaction against it.
